This could be Henry Leaver’s death.

Henery Lever of Haggate, buried 28 April 1837 – Haggate Baptist Chapel

It would all tie in - why the James is never on a census with his parents and why I can't find Henry on a census.
It just begs the question of who was Henry

We have not come across any other Henry Leaver’s so I guess he died. Perhaps Mary died before 1841 as well, hence their son is with a different family.

There are 2 Mary Leavers buried at Haggate who died around the right time. We've acounted for one but the other is:
Mary LEAVER Extwistle, buried 10 January 1839 Haggate Baptist Chapel

Cause – Whooping Cough

How about this one?

Meary Leaver of Haggate, buried 29 August 1842 – Haggate Baptist Chapel.

Do we have this person in the 1841 census? (although she could have been a baby when she died).

According to Lancs bmd, the one who died 1842 was aged 39. (shown as Lever), so distinctly possible

No - the only one of approx the right age was the mother of Tabitha, but we've been with her before and I think she was an unmarried mother whose partner was a Jackson.
I've tried Lever, Leaver & Leever so far.
